The government publishes a database containing SSN's of all deceased persons, so IRS certainly knows your parents are no longer living. (But the IRS computer may not recognize they are both deceased, as an explanation of the wording of the letter)
I believe at least one group of taxpayers (small businesses) are now
required to use EFTPS for their tax returns.
So, the IRS may just be informing the Administrator of your parents Estate (or the current Financial Officer of their business) of IRS proposing changes, or errors, or incomplete situations regarding their (final) returns.
